I just got a new skeg welded on my Yamaha F60. It is not painted yet.I have the proper paint colour but my problem is that the skeg in rough and a bit wavy from where they grinded it. What is the best way to fill these low spots. I was thinking about using body fill, sanding, and then painting.

Any other ideas?

I have used a filler called all metal. Mixes like bond, spreads easy and sandable. Then primed with epoxy primer. Expensive, but looks good after finished. Auto body supply shop has everything you should need.

Leave it as is, chances are you will knock it off again.
