Looking to buy Triton 202 (used). Only has 24V trolling motor on it right now. I'd like to put in a third battery and add a second trolling motor, but this time 36V. My question is simply can I do this? Is the 24vs 36 distinction made at the plug where the trolling motor plugs in or am I going to fry the 24V motor by doing this?

Yes
I run a 24 volt Terrova and a 36 volt Maxxum on my Skeeter.
The Terrova is 24 volt as I also use it on smaller tin boatwhich is only 24 volt.
You can wire the socket for both 24 and 36 volts and then wire the trolling motor plugs for the the correct voltage according to the socket/ pin location.
Use the socket/pin with the hook as the gound and use one of the other pin/socket positions for 24 volts and a third for 36 volts. The pin/socket with the hook will index the plug when inserted.
The battreries are wired so that you have 3 wires to the socket, ground-24vpos-36vpos.
If you are unsure how to do this or unsure how to usea meter to check your work, find someone who can.
