Will using a only 2 banks of a 3 bank charger do any damage to the charger? My boat used to have a 36 volt trolling motor now it has a 24 volt. I want to take the extra battery out because it has no use.

No, as long as the leads that used to go to the third bank aren't shorted, it will be just fine. You could run the leads to the cranking battery, to keep it fully charged during long term storage.

That is correct.

I have a three bank for the trolling motor batteries and a two-bank on board. I secured the "extra" bank of the two-bank since that's what I use for the cranking battery.
