I just added a deep cycle battery (seperate from the 24 volt set-up) to the boat. My intentions are to move everything from the cranking battery to this battery, leaving only the main engine on the cranking battery. My 9.9 kicker has an alternator (not electric start) on it. Am I better off hooking this up to the new deep cycle to put some type of charge back into it, or leave it on the main cranking battery?

You have two different types of batteries, that are designed to be maintained differently.
The Lead core battery should be charged directly after being drawn from as in the alternator/generator of the motor.
The Deep Cycle batteries will work best when completely cycled, otherwise they tend to create their own memory. In otherwords draw down the Deep cycle batteries before you charge them back up.
IMHO Leave the kicker hooked to the starting battery.

Most deep cycle batteries are lead/acid batteries and do not develop a "memory". That is a trait of ni-cad batteries. Check the archives for the thousands of posts on batteries. The main theme is to keep them as fully charged as you can. If you are running the depth finder, gps, bilge pump, aerator or other low amp accesories it should work fine hooked up to the 9.9. If you do night fishing and use lights that draw alot of amps. it may overwork the alternator.
