I have a dual pro on board charger hooked up to my two trolling motor batteries. My trolling motor is 24 volt. When I check the charger both lights are green and the button on the trolling motor indicates a full charge. The motor seems to run all right but when I flip the switch on the battery meter mounted in the front of the boat I get a very low reading on one battery and the needle doesn't even move on the second battery indicator. What gives??

My guess is you have a lose or corroded connection to the meter or possibly the meter is bad or a bad ground. Pull if off and have a look and measure the voltage at the battery and compare it with what you get at the meter terminals., should be aboout 12.6 volts as I recall.

The battery I just bought had documentation that said 12.8 V on a full charge, and I tested it new at 12.75 V. Drained it was close to 11 V.

12.6, 12.8, pretty much the same, depending on the quality of the volt meter. Just remember to knock off the surface charge if you are checking the voltage right after charging. It can give you a false reading.
