Why are there holes in a prop hub, and why do they have rubber plugs in them?

That's not a dumb question...I can tell caus' I don't know what your talking about.

Are you asking about the hole in the back of the prop where the exhaust comes out?

On stainless props they have holes in the hub. You can get different plugs with different size holes in them, this allows you to fine tune the amount of cavitation you get. It is suppose to help holeshot and top end depending on the plug you use.

Top end wont be affected, period. It is mainly to allow the prop to "slip" more to get the rpm's higher and that should allow a holeshot that gets you up and going - basically meant for heavier rigs that need a bit of 'umph' out of the hole. Regular rigs don't need this.
